Hands down, the Gamecube Controller. It has that... "it" factor.
MEWTWO IS EPICER THAN YOU!
I prefer to use the Wii controller, but I can go with a gamecube or classic if I need to. I don't really like using a wii remote with a nunchuck because my remote doesn't always do what I tell it to.
Got it Memorized?
The GC controller, partly because it saves on remote batteries.
I think 100% Gamecube controller, 3% Wii Remote, 2% Classic, and .1% Nun chuck...
...wait...does not compute!!!!
Guide and Guardian
I stick with my GCC, mainly because I... Forgot how to play with the Wiimote and Nunchuks
(And that's mainly because I switched to the GCC, haha)
Spoiler:
Normally I use the GameCube controller, but every time I use it I'm always changing the controls. Whenever I'm doing things a bit competitively (And sometimes when I'm not) I'll use the Wii remote and nunchuck. It's just so much easier for me, and with a charging station batteries aren't a problem.
Always use the GameCube controller. I like it because it easier to jump, throw items, and to use your heavy A-attacks.

Wiimote and nunchuck. I really like the "shake smash" thing. It put the Wii back into Brawl, as well as feeling a lot more realistic as well as feeling JUST PLAIN COOL.
I use the classic controller when I want to... er...shake things up.
Gamecube controller all the way!!!!! The first gaming system I got was the Gamecube, and I happened to own Melee for it, and since the controls are the same for both games I stick with that controller. But I do know how to use the Wiimote and Nunchuck effectively, just better with the Gamecube one.
As with the majority of people here, I use the Gamecube controller. It's comfy and easy to use ^^.
But yeah, the placement, button allocations and the familiarity of it make it the best choice for me.
Also, apparently when interviewed, Sakurai said that it was meant to be played on a Gamecube controller anyway.
Please, call me Quarg. And that's Pengo, btw.

Spoiler: I like Trains...
I use Gamecube, but I've trained myself to be semi-decent with a Wiimote and Nunchuck too, simply because my playing style is all about versatility and I don't want to be disadvantaged if I go to a friend's house.
I used to use a wireless GCN but it failed epically. I recently switched to a wired.
I personally love the GC Controller, mostly because of the location of the B/R buttons and the C-stick.
I've used the same GameCube controller ever since I got the system back in whenever that was (maybe... 9-10 years ago). Limited edition silver. I'm very surprised I haven't worn the thing out over the years.
I did at one point get a Classic Controller (I can't for the life of me remember why), but I never use it anymore because of the wonky layout.
I use the Numchuk combination 'cause I'm not a Melee purist.
A black GameCube controller, since I grew up with Melee. Though I haven't played it recently. I had to get a new Wii because my old one broke, and I'm not able to transfer the data so I haven't played it since. I did finish story mode and get all the characters and stages though.
OFF-TOPIC HINT: Sidestep (guard and down) the shockwaves!
The Gamecube controller is amazing. SSBB, Naruto: Clash of Ninja Revolution 1-3, Mario Kart Wii... I swear to Arceus that I wouldn't be able to play any of those games without my good ol' silver GC paddle. :3c
Gamecube controller. Its control scheme doesn't really need messing around with unless you have different preferences, it's very comfortable to use, and I played Melee so much that it's sort of hard to use a different controller well. At least without remapping a couple controls. And even then, I'm nowhere near as good when using a different controller.

Gamecube. Why? Because after you've spent nearly a decade using the control scheme, you have a little trouble adapting to change.

Hm....this probably should've been made into a pole.

I DEFINETLY always use the gamecube controller. Whenever I try to use nunchuck, I FAIL.
C'mon e'rybody! Sing the mushroom house song!
Ohh...
Here I am, sitting in my mushroom house, wishing there was water, just a douse.
